MTA's tripplanner is irrationally convinced that I'd rather save ten minutes by spending two fares and going over the bridge instead of spending only one fare (or, ideally, no fares) and taking the boat.

I would not. That's an awful idea, and I really wish they'd stop recommending transit routes that take me over the bridge.

(I think I could actually take the SIR and transfer to the s53, and then I'd only be spending one fare. But still - that's two transfers! At least if one of those transfers is the boat, I get a nice view and a bathroom rather than being trapped!)
