Starting from the very start - they totally screwed up their premise of "Maquis and Federation working together to get home!" and also absolutely screwed over Seska. Speaking of which, Voyager seems to bump into stranded Klingons and Alpha Quadrant ex-Borg and Ferengi and, once, more Starfleet every other week - but they never meet up with any stranded Cardassians? That would've made a good long-term plot as well, especially if Seska had stayed on the ship.
